I am not sure I am convinced on the timing issue. If this is EFI, then the timing should be automatic and not very adjustable. It is set to a base value if I recall correctly and then the computer takes over from there. You can adjust all day long and the computer will just over ride your setting unless you go waaaay beyond the normal envelope.
My bet would be on the springs or else a chip change since the computer might be getting confused by the increased flow.
