Last time I rotated my tires I used a screwdriver covered in a towel to pop off the lug nut cover on the wheels. Doing this ended up digging into the wheel and cover a little.
What is the best way to remove these stuborn covers without messing them up or the wheel?

I use a small nail puller and pry up on opposite sides. Be glad they are tight. I lost one on a trip recently and it was $30 to find a scratched replacement for it at hubcaps.com
You can use a cotter pin puller. Not the screwdriver type with the curly pigtail looking end. But a heavyduty type that you hit on the other end with a hammer to pull cotter pin with. Just use it to pull the cap off (NO HAMMERING NEEDED) or prying. Snap-on tools sells these. Dome seal pullers will work with a little modifying. Or find a heavy piece of flatstock metal 3/8 inch wide and bend a hook on one end to fit under cap in slot and a hook on other end to pull with.
I use a large flat head screwdriver with a few pieces of electrical tape around the end. Just pry slowly at several different points and you should be OK.
I use the smallest pry bar I have in a set of four that are the screwdriver type. I cover the tip in masking tape to prevent scratches. Slip in the tip, rotate the wrist and off comes the cap.
I ended up using the lug wrench that came with the car to get the caps off. It worked on the first one, but after that the plastic started to flake off. It still screwed up the rim/cap some.
I went out and got the rubber stuff that you use to put grips on tools and dipped a screwdriver in it three times so I have a nice rubber pry bar for next time.
I made a sort of U shaped puller out of strap iron and then coated it with plastic. This engages both "holes" at the same time
and I just yank the cap off.

Hey Petrol, where have you been?
Where the hell is the lug wrench??? All I've ever used is my floor jack and air impact to jack up and remove wheels.
