I haven’t found a post any where with the same problem I’m having so I figured I’d ask myself.
I have a 1994 f150 XL 2wd 4.9L with an E4OD. I’ve had problems with the transmission in the past and did a rebuild about a thousand miles ago. It drove like a champ even under heavy load after the rebuild. I was stopped at a stop sign one morning and when I started accelerating again it started making a knocking noise. The noise is RPM dependent and doesn’t do it in reverse. However even when stationary it makes the noise for a second or two whenever shifting out of reverse into any other gear.
So far I have: replaced the MLPS because it was bad, run the codes and got nothing besides an O2 sensor, checked the torque converter nuts, and pulled the extension housing to make sure the parking pawl spring was still in place. When I pulled the extension housing it drained a lot of the fluid and it still looks brand new with no shaving and no smell.
Failing that, have you dropped the pan to check it? Anything laying in there? Did you do any mods when rebuilding?
If nothing in the pan: Im going to say there is a chance something in the rotating assemblies has come loose, broken, snap ring broken, broken sprague, etc. I wouldn’t drive much more on it for fear of further damage or complete failure, including damaging the case. It might be easily repairable right now.
Edit - Have you checked for codes? You mentioned the MLPS, what lead you to that?

I’ve attached an mp3 of the sound (video was too long). It only happens for a quick second when shifting out of reverse but happens continuously when driving. It’s a bit hard to hear but I was shifting from reverse into all the different gears and then back to reverse. It’s that quick clck clck clck clck noise.
I’m keeping it parked until I have it fixed to try and avoid further damage. I was planning on dropping the pan when I have time tomorrow and will update with what I find. The only mod I did was to the pump. I drilled a small hole which helps solve a common problem of fluid not getting to the rear of the transmission.
I agree with you about it probably being in the rotating assembly but I’ll still pull the pan before I pull the transmission just to check. I want to rule out everything I can possible rule out before I pull the transmission.
After breaking down the transmission I found that the forward planetary gear assembly went bad and was locking up. That’s the only thing I found wrong. Thinking maybe fluid passage got blocked so it was running dry but If any of yall know any other possible causes I’m open to ideas
