You are going to need a scan tool to avoid guessing.

It could be so many things that we don't have a starting point without a little bit of hard data. About equal chances of it being computer/electrical/sensor as hard part failure. The shifting could be caused by low power output from the engine and might not be something that actually needs direct diagnostic, or the entire mess could be a power supply problem.

We changed the IPR and the ICV. Scan tool shows nothing.

. The fuel water separate mod light is on. Changed the filters and wiped out the case before installing new one.

The scan tool will provide the data we need. We wouldn't ask for it if a scan tool didn't provide it and it wasn't important. You have already guessed (and I know how expensive the parts are that you installed - unless you bought cheap counterfeits). If you do not want to spend more money guessing, we need the following:

Operating Conditions:ESPECIALLY If it is a Crank No-Start, begin by filling in the data requested below:

KOEO:
  • ICP sensor volts
  • FICM MPower
  • FICM LPower
  • FICM VPower
  • IPR % Duty Cycle
Cranking:
  • Cam/Crank Sync
  • FICM Sync
  • FICM MPower
  • FICM VPower
  • FICM LPower
  • Injector Pulse Width
  • Mass Fuel Desired
  • rpm
  • ICP sensor volts
  • ICP pressure
  • IPR % Duty Cycle
  • v-reference voltage

Okay,It'll take some time to collect this as I use our new 450 mostly. But the 350 runs great on cold starts. And it is my favourite truck.
