I am working on my son’s truck and was told that the guy he got it from had a one in it from a 03 and that’s why things where not working right . So I order one already flashed to his vin and when it came in it was different . The one that came in had 3 spots for plugs but one of the plug in spots had no pins in it . 05-07 PCMs are interchange, it's just a matter of what's on the PCM matching the truck configuration and FICM.
During the reflash process, the VIN is required on the 2003 and 2004 trucks it doesn't ask for the vin. Instead it has to be put in as part of As-built data.

Seems like you may have a VIN mismatch w/ the engine (or Flagship 1 is mistaken/wrong). That happens when engines are swapped out, You may need to get the engine serial number, but it is difficult at best! The engine serial number is located on the left rear corner of the crankcase.
