I have a 1999.5 F250 super duty with the ZF6 manual. It has a newly remanufactured transmission, rebuilt, driveshaft, rebuilt rear end all within the last 20,000 miles I am still having an issue with a vibration upon takeoff most noticeable in low first second gear, I am running out of parts to change in the driveline. I am thinking the only thing left is a flywheel issue looking for opinions and other people that have had flywheel problems to chime in.
A flywheel issue would likely be felt in the pedal as you are engaging the clutch. Another other thing would be the center bearing support on the driveshaft if you have an extended or crew cab.

it is extended cab the center support bearing has probably 80k on it

This is very characteristic of axle wrap. Taking off from a dead stop, pulling a hill at slow speed, or loaded are instances of high torque loads being exerted on the springs. The fact that the springs are new is irrelevant. New springs flex it's kind of their job.
I had a similar issue and was chasing axle wrap for quite a while. I installed new leaf springs, shocks, air bags and lastly OUO traction bars. The traction bars helped so much I thought it was cured.
The shudder was still there, but only starting in low or reverse in low with the 38' fifth wheel attached. I called Dave at OUO and he said "sounds like clutch chatter". Turned out the flywheel had hot spots on it that would cause the shudder/chatter.
A fresh clutch and resurfacing of the flywheel resolved all the issues and it has been smooth as silk ever since.

What brand of clutch and was the flywheel surfaced when the new clutch and trans were installed?
I’m pretty sure they didn’t do anything to the flywheel when the clutch was installed 80,000 miles ago….. mechanic said it looked fine, but I had lots of problems out of everything he did so idk that I believe him

it sounds exactly like what your truck is doing in the first video. So does this mean I can just change the flywheel as long as the clutch is in good shape or am I going to have to buy another South Bend clutch? I have the heavy duty dual disc rated for 550 hp.
