Sounds like the tunes don't match the injectors. What you're describing is how these engines run when you have single shot injectors running on split shot programming.
Note that I’ve had this tuner with these tunes for over ten years. Just about perfectly is not perfectly - there’s still something not right off throttle with those stock and towing tunes. Possibly on throttle, too, but it feels normal on throttle. I’d need to run it for a long distance to see if the mileage was relatively normal before I’d know if it’s running perfectly.

I would remove the chip from the PCM and see what it does. Something may have become corrupted somewhere given the age of the unit.
Incidentally, I just took it out on an hour drive that covered 36 miles. Ran it only in stock tune mode and it worked out pretty well. Check engine light came on before I even left but it ran well even if it has no guts accelerating up some of our hills. I’m encouraged but not enough to consider towing my racecar 8 hours each way in a few weeks. Time to remove the chip to see if that does anything.
Welcome to opposite world…I took the tuner off a tried to start it. It wasn’t happy, then eventually it started but ran badly, spewing white smoke. Until I ran one of the ForScan tests. It ran ok after that, but when driving it around the neighborhood it felt worse than the stock tune on the DP Tuner! Later, I tried again to see if it would get better but I couldn’t get it started. Then the storms rolled in so I couldn’t reinstall the tuner.
There's been a few twists and turns in this saga so I may have lost track, but where are we on codes? Are we still dealing with dead cylinders and those sorts of things, or have we stepped into a whole new set of "WTH"?
Codes are still the same. Mainly C1209, 1211, and 1296. What’s most interesting is that those codes were the same with the bad wiring harness and the OEM harness (before and after the bad one). Possibly the high and low pressure is linked to a bad ICP or maybe just a bad HPOP?

I would be suspecting the ICP or it's wiring before the hpop. Do you have any data files saved from when it's misbehaving? Would likely be helpful to actually see what the ICP and related systems are doing when it's acting up.
Not sure what kind of files you want to see? Assuming I can get it started again, I should be able to generate anything of use. I think it’s prudent to put the tuner back on since whatever is in the stock and towing tunes has helped when it ran well yesterday morning.
What are you using to scan codes? Can it monitor and record live engine PID's? If so I'd start with ICP, IPR DC%, RPM, MAP, ebp, EOT, FIPW, and mass fuel desired. Then take her out and see if she'll misbehave. Hopefully the numbers point is in the direction of the true issue.
I got the tuner hooked up again and it’s running ‘normally’ again. With just the stock PCM it was not happy. Very odd…
I checked the ICP by unhooking it last night. It ran but wasn’t happy about it so now I’m down to the IPR or the PCM. I replaced the IPR with a Motorcraft part in January but looking at recent reviews there may have been a bad batch so mine might be bad?
I’m using an ELM327 with a tablet running ForScan and TorquePro so whatever I can do with that. I can take it to a local guy with better tools if necessary.
