If you are running NT (this probably works on other OSs and versions too) type from the MS-DOS prompt:
netstat -p TCP -n
Pick the IP# of the pop-up window and add it to the restricted site list.

If you use a brute force pop-up stopper, make sure you get one that you can turn on and off easily. Many web applications now use popups legitimately, and sometimes if you have them killed, you won't be able to get to some needed screens. And it isn't always obvious that it's the pop-up killer that's causing it to not work.
