I've been considering Conanski's comment about getting a 5.8 vs another 5.0, and I think it makes good sense. Does anyone know what type of compatibility problems I'd run into in terms of being able to use my original transmission (5sp manual that was recently rebuilt), exhaust manifolds and Y pipe, EFI system (assuming I don't harvest the EFI from a donor vehicle), PCM and wiring, etc?
If it has a 5.0 just run the 5.0

I would just do some performance mods for your 5.0 and watch for a mustang motor you can get cheap someday

The 5.0 and 5.8 motors use the same trans bolt patterns so no compatability issues with your trans, the 5.8 also uses the exact same engine mounts so it will bolt right in, the only difference is with the flywheel/flexplate which is specific to the engine and trans combo due to counterbalance weight differences. Both motors also use the same engine wiring so no changes needed there, and while a stock 5.8 will run on a 5.0 computer it is better to have the matching 5.8 PCM. The 5.8 motor is wider than the 5.0 but the 5.0 Y pipe will fit if it is widened slightly.. only about 3/4" or so.
To accomplish this swap as effortlessly as possible a complete 5.8 EFI motor(from throttlybody to oilpan) is needed because very few engine parts from the 5.0 will tranfer to the 5.8, the accessory brackets are one of the few that will. Any 5.8 can be used but the early version(88-92) will be the most seamless, there were a couple sensor and wiring differences in the later years that can be dealt with but make the job slightly less plug and play.
No room for turbos or any of that heavy chit on a van hell headers will kill you to install or change the spark plugs!

Is that for future reference because, as stated below, all you need to do is install the 5.8L in place of the 5.0L.
