I ordered a new 250 Lariat last week, but certainly I don’t have a VIN yet, but I do have an order number. How far into the process can changes be made? In other words, if I wanted to add the 2nd battery option or change the color?

Yes, you can still make changes. Especially so if you have not been scheduled. You can still make changes late in the process if your dealer is on top of their game. Best to make changes earlier though.
I ordered 7/20 and just modified mine slightly today with minor changes.
