Hello, as usual, I have an issue I come here! Happy to have such a place of great knowledge on these trucks.
I have a 1997 F-350, 7.5/E4OD. Engine is completely emissions deleted.
When cold, it's one hell of a runner, but as it warms up.... it struggles to maintain speed and also shifts rather poor. It doesn't get to max heat, about 3/4ths of way. Issues start at around 2/4ths

I’d start by checking for KOEO fault codes. What doesn’t get to max heat? What is 3/4 of the way to where?
It may not be related to your problem but what was deleted and how? EGR, air injection system
FYI: 2/4 = 1/2
I had an intermittent two year problem with hard shifting and false neutrals on my ‘94 Bronco (302/e4od). I replaced the MLPS but that didn’t help. What did solve it was changing the TPS but it took a long time for it to eventually set a code. I’m not saying to arbitrarily start changing parts. Just what mine did when the sensor became bad enough for the computer to not adjust for it anymore. Test the engine temp sensor and others to see if they are not in range before replacing anything.
My bad, the guage is what I was mentioning. It's got no Air Injection left and the EGR is disabled.
I've checked KOEO codes already, nothing.
How was air injection deleted? And why is EGR disabled? Air injection delete should still have tab/tads solenoids energized, with a cap to the solenoid for the thermactor valve. EGR delete is not needed on this motor, and will actually make motor not run properly. I have done the air injection delete, but, kept the EGR system intact, and my motor runs great.
