Has anyone found a decent replacement for the stock dash cup thrower in the '99 F250SD's? It gets old having to hold your coffee in place to keep it from spilling and splashing everywhere travelling over bumps and rough roads or around big turns.

I hardly use the dash cup holders but my center seat/console holders are the worst! Is there supposed to be a rubber liner or did they just make them oddly shaped like that?

I wish my truck had additional center console cup holders. I'm stuck with only the dash cup holders as I don't have the front bench, but having the immense amount of storage in the center console is a good offset!
My biggest problem with the stock dash holder is the plastic bottom, everything rattles and shakes on there which causes the most spillage out of the top of cups. I'll have to take a look into those clamshell holders

Yes.
Beginning with model year 2001, Ford made a decent in dash replacement cup holder drawer that has a deeper drop down cup shelf, and swinging spring loaded cup clamp arms.
This cup holder slides into the same spot as the original design in dash cup holder that Ford produced for the 1999-2000 model years, which had the foam flaps and a high centered shallow cup shelf.
The only caveat is, for tan interiors, Ford switched from Praire Tan to a Medium Parchment tan, so the dash color of new style cup holder for 2001-2004 will not match dash color of the 1999-2000 trucks.
Medium Parchment was also used in the 2000 model year, but the tone of the 2001 Medium Parchment is slightly different.
I've retrofitted 2001 cup holders into a couple of 1999-2000 model year trucks. The change is night and day, as far as cup retention.
This issue is not a matter of your driving style. The issue was a matter of a fundamental short coming in the original design.
The foam flaps offered no lateral resistance to the cup tipping over sideways.

The new style (2001 model year and up) is installed in the dash of the 2000 truck shown below, with the original design cup holder held open (and reversed) beneath, to enable visualization of the mechanical differences between the two cup holders, and why the open sides of the original design was fundamentally flawed:
A pick and pull might be a good place to source a newer design cup holder.
Has anyone found a good solution for the folder-down bench seat/console cup holders? Mine have about 4-different rings but I've yet to find a cup, water bottle, thermos that actually fits nicely into any of those grooves. It's pretty much relegated to cell phone holder most of the time.

I'll have to keep an eye out for that 2001 replacement around here, it looks way deeper and has those nifty clamshell arms! The only downside is my rig does have the tan interior with dark grey/brown in some spots (around the dash gauges and door armrests) so I'll have to settle with the off color. I've been meaning to go to a pick and pull around here anyway because I need a new driver door button cluster for my other truck (01 F150), its hanging on for dear life every time I open and close my door
