I am wanting to know if anyone has installed an aftermarket Mustang II front end kit in their 48-52 F1 truck and retained the flathead? If so, were any modifications to the engine oil pan or elsewhere required? Hat kit did you use?
It's been done and there was a build thread on the member's project within the last couple of years. Off the top of my head I don't remember who it was that did it. Hopefully he'll come forward and say hi, or someone else here will know.
As Wayne said it's been done. I tried an advanced search here but the results were non specific. If you come up empty here you might try the HAMB message board. I know for sure it's been done in many cars and some trucks even older than F1s by their members. I suspect proper placement of the motor mounts will be the primary concern. If you do have to move the engine for oil pan clearance you probably just opened the modification can of worms for everything connected to the engine and transmission. Exhaust, clutch linkage, driveshaft etc.
I'm not trying to talk you out of it, but every time I moved an engine even an inch I was practicing my fabrication skills for a good while after.
I appreciate your comment and sensitivity to engine movement. That is one of the reasons I am asking. I've had one response on the Facebook Forum, Flathead Spot where someone said he used a Heidts kit and it required no modifications. They're around 4K, so I was curious to know if anyone else had made another work.

Most MII kits use a very similar crossmember. Heidts definitely makes good stuff, but I don't think using something else will make a bit of difference regarding your clearance challenges. My gut feeling is your MII crossmember choice will have next to zero impact. You'll just have to take the time to make the motor mounts stay where they need to be. Whether you can modify a stock motor mount or start fresh and maybe even hire that fab out if you don't have the tools or skills.
