Be sure to check the finger heights after assembly. Not easy to do, you need to check it with the PP springs partially compressed. Are your fingers the kind with adjustment nuts on the ends? or just flat faced?
The fingers are the non adjustable type. I checked them this evening and one is .006" out from the other two. One has a shim under the stirrup, it may be the one that is off.

Edit; I went to the shop and checked and it was the one with the shim that was different. I removed the shim and rechecked it. It is now about .020" off. I will make a thinner shim and try it again.
Fred, I will install the low mileage T98. It has some minor chipping on the syncronizer teeth on the gears and the sliding syncronizer ring teeth, but it is nothing like mine. Some my gear and ring syncronizer teeth are actually flattened on the tips.Second and forth are the worst in my transmission. Those are the gears I was having most trouble with. The second gear blocking ring is flattened quite a bit, probably from gear teeth being flattened and grinding into gear. Forth is the worst on the spare transmission, but the points are just starting to round over a little. here are a couple of photos.

Here is a photo of my setup to measure the pressure plate fingers. I bolted the pressure plate to a spare flywheel with a piece of aluminum plate sandwiched between them instead of the disc. I am using a pair of 1x2x3 blocks to set the depth micrometer on to measure finger height for comparison. The shim I removed was .010", I need about .007" or .008" to get that finger to match the other two. I don't have any shim stock that thickness, so I will try to CA glue the .010" shim to a steel block and mill off a couple of thousanths.

The clutch is back in the truck. I have the T98 transmission from the F6 Fire Department water truck apart checking everything. It is in better shape than my T98 and should solve my shifting issues. The water truck only had 22,000 miles on it. The blocking rings look very good, but there is a small amount of chipping on the syncronizer teeth of second and third gear. Forth gear looks good. I believe that the F6 was overloaded most of it's life, so first gear was used quite a bit. First gear slider and first/reverse gear on the cluster shows the most damage from grinding into gear. I will dress the teeth leading edge where the damage is and reuse them. I don't have any better gears to use and with the Brownie, I seldom use first gear anyways. Besides the Brownie is much easier to shift out of low than the T98 is to shift out of first. Even with the damage, first gear is still better than in the transmission that I was using. I hope to get the teeth dressed and start reassembly tomorrow. Hopefully by the end of the week I can take it for a test drive.

Back in the late 90s and early 2000s my dad had a 55 F-100 with a T98. That transmission shifted nicely, except coming out of low (granny gear)...
Thanks for the reply, Fred. The T98 doesn't shift out of granny low easily. My Brownie is not syncronized, but it shifts from low to second much easier than the T98.

Any chance the clutch was causing problems shifting before it failed?
It is possible, I have wondered the same thing. There is some blocking ring and syncronizer teeth damage in the transmission that I took out, but I don't know if it is the result of the clutch failing or a separate issue.

The transmission is reassembled. Before I reinstall it in the truck, I will mount the pto to check the gear lash as I don't know how accurately the pto port face is machined from one case to another. It will be easier to check the gear lash on the bench than under the truck, but I will have to remove the pto to get the transmission back thru the hole in the floor.

I picked up a T98 from a 53 truck and it has a PTO. I can send the to you if yours isn't playing nice, I don't plan to use it.
