I recently got my 99 f150 Extended cab 4x4 5.4 on trade. I've had it approximately3 weeks. The p.o. installed a aftermarket stereo. I removed that week 1 because it did not work. Truck still ran fine. Drivers side headlight was out. When I replaced it I found I had no power going to that headlight. The fuse was missing so I replaced it. Then yesterday I had my boy back the truck out so we could mow and whatnot. It took a few tries to get it started. When I went to move it back it took a few times to get it started and stay running. It would start, idle down and die. I had to hold my foot on the gas to get It to stay running long enough to move it back. Now it will crank but that's it. My gauges do not sweep now. When I open the door the inside light flashes 3 times and something clicks behind the dash. Same happens when I remove the key. My windows also do not work anymore. Where do I begin to look? Sorry for being so long but I wanted to try to explain everything fully. Thanks in advance for the help.

when you put the key in the ignition and turn to ON ( not start), the fuel pump will run for 3 seconds to charge the fuel line up to the injectors.. see if you can hear that happen........ There is a schrader valve on the fuel rail in the VEE of the motor... looks like a tire fill valve... push the little button in the center with a small phillips screw driver and it should SQUIRT out a few drops of gas... it will have 30- 40 psi on it, so hold a rag over it ......... If you dont have any cycling or pressure, you could have a bad fuel pump.... or electrical problem to the pump, but you said "sometimes" it seems to start momentarily. .... may not be related.

I had a chevy Ventura do that same thing and it was the pump going bad. It had pressure at the valve and you heard it whine and then it went dead. Not totally but it would do what he said his is doing.
Would that cause my guages not to sweep when turning the key though? I checked the valve and no fuel came out. Does pats stop the fuel pump from working? I forgot to add that the o2 sensor fuse was blown after the first time it happened.
well thats the point... no, the fuel pump does not effect the gauges... but the POWER to the system could be related.. Maybe the pump is good, but there is no POWER to the pump and there is an electrical problem that is effecting other areas..
you need to determine if the two problems are related.. Need to check power to the pump at the fuse and possibly the pump

Are the battery cables clean and tight.?
Nothing in going to work properly if the battery is down.
Know what you have before looking elsewhere.
You got a truck you don't know much about it's past.
Anything can happen as your beginning to find out.
If the Theft light flashes, you will not start the motor until that issue is repaired.
The Theft system is designed to prevent it by intent.

the anti they was what i thought when making my first post. I assumed with everything that happened at once it was but i cant find anything that says everything that happens when the system is activated. I have no lights when i open the door anymore. The interior light blinks 3 times and clicking comes from behind the dash. No guages sweep and no idiot lights comes on.
do you have a second key to test ? The flashing THEFT light COULD be that the computer does not recognize the key.
when you put the key in and turn it ON ... i think the light will flash 3-4 times as the computer recognizes the key... then the light will go out... try that.......... if your cranking and the light is always on , you have a problem.

Consult applicable owner's manual so you know how it's supposed to behave. He doesn't have a key (or PATS) problem. He has what appears to be a power or ground problem.
OP: Might as well start with inspecting the grounds behind the kick panels. Body rot is showing up more frequently causing weird symptoms. If the grounds are all good, move on to checking the battery for proper charge as suggested and then check the integrity of the battery cabling. If the truck's electrical and electronic systems do not have reliable power (and ground), they won't work correctly and you can waste a lot of time and money by fixating on "downstream" symptoms. Since the thing will crank reliably, it's highly probably that the battery and main cables & connections are not the issue.
Check ground connection G108 to left front radiator support. Check ground connection G105 rear of right fender apron. Check ground connection G200 lower left kick panel. Check battery ground cable to right side firewall connection.
I've checked every ground wire I can find. I also bypassed the fuel pump relay to verify I was getting fuel. Left the key in the in position untill the battery died. Charged it back up and tried again. No change. Still no windows. No idiot lights on the dash except the battery light and airbag light. Battery is fully charged. I'm going to go test the pats transcevier that's around the ignition cylinder when I get home. The drivers window switch makes a beep also when I press up on it.

Going to ask something stupid here. Did you check the engine to cab grounds, splice packs (the main one is 203 or something like that as the PCM gets a ground from it as well as your lights, doors stuff) as well as the fusebox and the one under the hood grounds?
I had a worn-down key once that would not let the truck crank and after AAA made me a new one everything worked well.
