the fusible links on the alternator cable and the starter negative cable are prone to corrosion... Will still check good voltage because the voltmeter has a good connecting and the alternator has good output, but as soon as you take the vm away, there's a high resistance connection again and it won't charge your battery.
Had the same type of scenario happen with my old '98 Expedition with the 5.4. Drove me nuts for about a month trying to figure it out.
I ended up replacing the main battery cables, both positive and negative, with OEM replacements and it fixed the problem. My best guess is the wires started to corrode inside the insulation and it was shorting at the connections. Had a similar problem with the positive wire on a car a few years before that.
That Expy is still happily cruising down the road with no issues since I fixed that (a friend bought it a couple years ago for a work car).
