Inner door handles
I'm replacing my inside window crank handles (ordered them from Obsolete Ford parts in Oklahoma City) on my 1953 F100 and the crank has a place for the set screw, but no set screw came with the cranks, clips were included.
Found that to be interesting.

I am not going through that anymore, even if they will be on there for almost 7 more decades.
I'm having trouble installing the drivers door window crank as well.
I think I need to "trim the cups" as well. Which cup did you trim, the rubber cup or the chrome cup?
Seem like when I push the handle on to the shaft, one side of the clip snaps into the groove nicely, but the other side does not. Even a rubber mallet has not been able to persuade that clip to snap into place.
I have trimmed the back of the rubber cup that contacts the door skin.
Without the rubber and chrome cups, the handle snaps on eaisly.
I trimmed the chrome cup, Left thst rubber cup off. I used a wheel sander and smoothed the metal so it would not cut into my nagihide door panel. 55 F-100.AJ.

Using small rubber mallet is needed sometimes. If it doesn't stay on then something is wrong. How does the door or window stem sticking through the door look? Maybe they need cleaned up if they are worn.
I said that I can put the window crank on the shaft without the rubber and chrome cups, it seems like the clip snaps into place on the stem, and I can roll the window up and down. I just discovered a few minutes ago that if I pull on the crank outwards towards the interior of the cab the window crank slides off of the splines of the shaft in the door and I can't get the crank off of the shaft. I have to use a pick to push one side of the clip to release the crank from the shaft.
Here is a picture of the clips. The copper colored one on the right came with the new window crank. it is round like wire. The silver one is one that was on the original crank, it has flat sides (top, bottom, inside and outside).
I just tried it on the shaft without the rubber of chrome cups. Same results as above, the crank slips of of the shaft splines.
Here is a picture of the window crank shaft in the door.
Am I right that the "ears" on the clip should snap into the groove with the red arrow? If that is correct, then splines on the shaft and the splines in the crank will not match up.
Or Am I wrong and the "ears" on the clip should snap into the groove with the yellow arrow? If that is the right, then the splines match up but the crank can be pulled towards the interior of the cab and it comes off far enough that the splines on the crank and shaft don't connect.
What baffles me is, I believe before the pickup went to the paint show the window crank worked fine. The painter removed the old window cranks to paint the doors. He couldn't get the window cranks back on, on either side side so he gave up (he's mostly a paint and body guy, for some of the mechanical stuff - window channels regulators, wiring, etc. he told me that's not his area of expertise).
I looked through the parts that the paint guy gave me when I picked up the truck. The window cranks were not included. He had problems getting on of the inside door handles off so he had to cut it off, so I think he might have done the same with the window cranks.
When I look into the hole in the window crank where the shaft goes, the splines begin about 1/4 inch below where the "ears" for clip stick through. I would have thought the splines in the crank would be all the way up to where the "ears" if the clip stick through.
Looking at the shaft in the picture, see the little **** on the end of the shaft, when the "ears" of the clip snap into the groove, the splines in the crank are at the point where the red arrow is and the splines don't connect.
I was able to put the passenger window crank on and it is working. So my next step is to take it off and compare the shafts and the cranks to see if there is a difference.
looks like your body guy put a different door remote on or welded the cut off part on.
Look on eBay or ask one of us for a good used door remote.
