Getting P006A ,P132B and P0401, however the truck runs fine. I know it has to do with the new software flash. Is the P0401 setting off the other codes? Will getting a tune with the EGR shut off since it is deleted fix this? Any ideas?

Aftermarket air cleaner? P006A loves to pop up if you do. It's for the MAF sensor.
P132B is a turbo boost issue, could be lazy solenoid or turbo itself(vanes hanging up). Need to confirm you don't have any exhaust leaks first however, since they can cause the code as well.
Check EVERY connection from the manifolds up to the turbo for sooting or carbon tracking.....that is quite a few, as well as the CAC boots hot and cold side.
It won't take a major leak for 132B to pop up.

Early 2004, seems to be a 03 engine because of glow plugs. Stock air box with new filter (codes before and after filter change). Brand new y pipe so no exhaust leaks. No CAC leaks. It runs great, just the codes come back every time you clear them.
What are you seeing for boost numbers?
Did you leave the EGR valve plugged in?
Max I see unloaded is around 20-23. EGR valve is still plugged in. I am wondering if I get a tune to shut it off, if everything will go away. P132B is weird because I cleaned the turbo maybe 5,000 miles ago.
The truck was done for a few months getting painted, ypipe, exhaust and other little odds and ends. From what I remember, the codes were there before all this. Now that I am back driving it, just trying to find out what is causing it. Seems like those 3 codes are tied together maybe because of the inferred ebp software?

If you can't be 100% sure they were there before, I would be tempted to think the new y pipe might be related. You should theoretically be able to build more than you are unloaded, although there are a few guys here that can't and they are just fine.
I would double check each and every connection between the manifold and turbo, even though you have new y pipes.

There is no exhaust leaks I just checked with soapy water, also I had the y pipe installed by a shop. Not sure how to perform the self test without IDS, any pointers on that?
You need to start the truck and feel by hand around all the up pipes the ones that go down the firewall and also check at manafolds

Professional shop that knows 6.0's or exhaust systems well?
If not, then just because a shop installed it does not mean it was done properly.
I'm not saying that this is the issue, just want to eliminate every factor.
After putting a 4in turbo back exhaust on over the weekend, the truck is pushing 29-30 pounds of boost. This is overboosting correct? Could this narrow it down to the MAF sensor?

Best way to clean the MAF? Or replace it?
Those #'s are a thing of beauty actually, that is where you should be +- on a healthy set up, you obviously were not building enough back pressure, and/or inadvertently fixed something in the process that was robbing boost.
To clean the MAF sensor get some of the MAF cleaner in the spray can, it's best for that delicate stuff.
I cleared the codes, I am going to run it around a bit to let it go through the cycle and see if the codes come back. I know the stock exhaust was chocking it bad. It's like a whole new animal now.
