which has a 1995 4.9 I-6 with its harness and distributor installed.
What do you look to for determining the correct OBD reader for the codes?
Also, what major functionality is lost from this switch, (the crossover of OBD 1&2 levels), and what other complexities might arise from this particular combination of years engines and systems?
This actual engine/chassis swap is currently not running, and interested in the potential incompatibility issues before troubleshooting the specific symptoms.

These two systems are not compatible with each other so trying to patch the OBD1 engine and wiring harness into the OBD2 PCM is an exercise in frustration. The current owner violated Rule #1 of engine swaps.. Do not use ANY wiring that comes with a donor motor, so right now there is no code reader that will help you because this abomination will never function.
To get this running you have 2 choices..
1. Find an OBD1 PCM and chassis harness for this particular engine/trans combo and install it.
2. Find a '96 only OBD2 engine harness for this particular engine/trans combo and swap it in, and then source the crank sensor/balancer combo and EGR systems for a '96 only 4.9 and swap them in.

Need to bring over the PCM from the donor if its still available under option 1 then.
Or, should have left the harness and distributor with the donor, if I am understanding correctly.
So the PCM or ECM determines which code reader to use for diagnosis.
