Bought a short bed from a junk yard to replace for 1975 f150 XLT Ranger and received a 1975 custom bed but it doesn't line up to bolt down? Why?

I believe that 4x4's had narrower frame rails. If your bed came off of a 4x4, that could explain the holes not lining up.

The only 4WD's that have narrow frame rails: 1973/77 F250 4WD's (High Boys).
33 1/2" width between the inner frame rails behind the cab:
1973/77 F250 4WD (High Boys); 1973/79 F350 Cab & Chassis and Regular Cabs on the 140" wheelbase.

37 1/2" width between the inner frame rails behind the cab:
1973/79 F100 2WD/4WD & F250 2WD; 1975/79 F150 2WD/4WD; 1977/79 F250 4WD (not High Boys); 1973/79 F350 (except as noted above).
Excepting F350's on the 140" wheelbase, Custom/Ranger/Ranger XLT/Lariat beds are the same, the only difference (if present) are the mouldings and tailgate finish panels.
The High Boys have the mounting holes for their bed in a different location.

If it's a short bed it has to be from a F100/150. F250's were all long beds.

Great anwer, but I don't think the custom bed was off a 4 x4 and my XLT Ranger short bed is 2x4. Did they make a custom 4x4?

How much difference is there in the bolt holes?

It's actually the plates on the underside of the bed it doesn't allow the bed to sit down between the frame rails.like the XLT bed did.
