So Im working on a 1998 mazda b4000, frost plug blew out going down the highway changed the engine because it got cooked pretty bad. The wrecker engine I got for what ever reason will only run good if the driver side of coil pack is done 5,6,4 any other order truck wont run at all. Misses enough to shake the truck at around 80 km/hr otherwise its pretty good. Also the engine I got came factory with no egr.... no provisions nothing. exhaust manifold capped off, seemed kinda odd.

Well lets see, bear with me, in your Damp Pacific NW location, gotta make sure All the basics are covered.
Our engines have a "waste spark" ignition system, in which the coil pack only has 3 coils to fire 6 cylinders, so the cylinders are Paired together such that, on one rotation of the crankshaft when one cylinder is being fired on it's power stroke, it's companion cylinder plug is being fired on it's exhaust stroke (waste spark). Then on the next rotation of the crankshaft the cylinder ignition scenario reverses, so this ignition system fires it's plugs on Every rotation of the crankshaft, thus working the ignition system Twice as hard as the old dizzy/distributor system.
All that said, we must be Double certain the plug wires are correctly connected at the coil pack & routed correctly from the coil pack, using the factory routing pattern, wire looms & plug wire stand-offs'.
With the energy this system puts out, the plug wires & spark plug ceramics must be in good condition, clean & dry, to prevent electrical break down.
Are you certain you have the plug wires connected properly at the Coil Pack & properly routed to the plugs?
Standing at the radiator & looking at the coil pack & engine, passenger side, the engine cylinders are
Passenger side cylinders-1-2-3
Coil pack passenger side 1-2-3
Coil pack drivers side-----5-6-4
Drivers side cylinders-----4-5-6
So, you can see that the coil pack has cylinders 1&5, 2&6, 3&4 paired together.
The Passenger side plugs get a Reverse polarity spark, that emanates from the ground/side wire to the center electrode, while the drivers side plugs get a Normal polarity spark that emanates from it's center electrode to the ground/side wire.
SO, our waste spark ignition system needs at least a double platinum, or better yet, the newer specified fine wire iridium enhanced center electrode, with platinum pad side wire design plugs, to slow spark gap erosion & last longer while keeping the spark gap in spec. I get noticeably quicker year round starts with the fine wire design plugs, so the battery & starter motor really appreciate that on a cold soak winter start.
Not sure what's going on with the EGR hook up, what year vehicle is the engine out of?
A bunch of thoughts for consideration, let us know what you find.
The engine I don't know came from a wrecker, pretty sure its out of an import, you can see where it would go but everything has not being machined, prep to install it. I will snap a few pictures later, were going to change the plugs and wires, just seems odd, from what I understand the driver side is suppose to be 4,5,6 on the coil pack and yes the wires aren't mixed up, when you put it in the "correct order" per the truck if it does start it runs awfull.
Did you use the engine wiring harness that came with the donor or the original from your truck? You should have used the one from your truck because there is no guarantee a harness from any other year is pinned the same and using it can lead to strange issues.

used original harness from truck because this engine had the full auto harness attached to it. And this truck is a stick.

Got it all sorted did compression test and it passed double check all the electrical, found injector 3 had not bein plugged in right runs like a dream now.
