2002 F550 computer

I have a 2002 F550 Bucket Truck. I believe the pto and high idle are activated by the computer in the vehicle via the consumer access wiring bundle. I purchased a Bully Dog GT tuner and installed it. It may be a coincidence but the high idle and pto engage stopped working after that. I uninstalled it and returned it to stock but they still don't work. I called Bully Dog and he said the tuner makes a copy of the stock program and reinstalls it when returning it to stock.

Does anyone one know if this wud be the problem? I'm wondering if there is an engine program and another one for things like high idle and pto on a F550 and the tuner erased everything but only made a copy of the engine program to reinstall but not the other or..... Before I take drastic action I'm wondering if it wud be worthwhile to take it to a Ford dealer and have them reinstall the factory computer program/programs for an F550 or if that's not the probable cause...?

Any info is greatly appreciated.
