E4OD Differences

I swapped a 1995 4.9l into a 1997 F-350 that originally had a 5.8L and E4OD tranny. I have everything hooked up and it will run if I use starting fluid, traced my no fire problem down to the underhood wire harness is pinned little different from the V-8 to the straight 6 and the 12v switched power for the injectors is not in the original harness, the engine harness I got with the engine. I got a harness from a 93' F-150 with a 4.9l and an E4OD tranny and it looks right. I am sure the engine will fire now my concern is the tranny. I am using a 95 PCM which is correct for the later E4OD solenoids. My question is there any difference in the harness between the 95 and later E4OD's and the earlier ones with the solenoid control in the tranny vs the PCM? The plugs look the same and that is the only thing I can think of now, do I NEED a 95' harness or will the earlier 93' work with the later tranny? I am so close to getting this running thanks for any help.
