In 93 they had a couple different automatic choices in 95 I believe it was only the E4OD. That is correct on the solenoids it was where they are controlled from. I thought about a jumper but then I am not sure if any other pin locations may differ. If the injector power is missing then the one for the 5.8l must be used in a different spot so I figure best way to be safe and not burn up say the PCM is get the correct harness for the 4.9l and E4OD. It is really not that hard to do it took me a little over an hour in a JY by myself to remove it complete. From what I was told in another thread as long as I have the right year tranny with the right year PCM it will work, you just do NOT want to not have any solenoid controls in either the tranny or PCM, it is OK to have them in both but not in either one from what I was told. But I have a 95 PCM with the later 97 tranny so should be good to go. I would think as long as the tranny connectors match and have the same number of pins then it should work.
My question is there any difference in the harness between the 95 and later E4OD's and the earlier ones with the solenoid control in the tranny vs the PCM? The plugs look the same and that is the only thing I can think of now, do I NEED a 95' harness or will the earlier 93' work with the later tranny? I am so close to getting this running thanks for any help.

I don't really know the answer to this question, but looking at what I know so far, I would say it's not going to work. Just for the fact that apparently a 95 truck transmission does not fit in a 93. I haven't a clue why, but there is some reason. You might as well proceed, you may find out what the difference is. For example even though it plugs in, it may not control the tranny properly. I just don't know.
The reason is because the 95' tranny does not have solenoid controls and neither does the 94' and older PCM 's so if you put the newer 95' up tranny in an older 94' down vehicle without changing to the correct PCM you have no solonoid controls hence they are NOT compatible. According to an expert on another thread about the E4OD tranny that is the only difference on compatibility but they also in 95' upgraded internal components for durability but if you use the correct PCM you can put it in the older trucks with no issues.

I am confused now, you have so many different harnesses and PCM's. But I thought you were going to try to use the 93 PCM and harness you have with the 95 transmission. From your statement above I think you realize that will probably not work. But I reread the thread and I think you have a 95 PCM and 95 harness that will work with the tranny, but maybe not the engine with the missing pin.
It does get confusing for sure, so many interrelated parts. I have a 95' 4.9l and its original harness in a 97' F-350 with its original E4OD tranny and harness for the original 5.8l engine. I replaced the original PCM with one from 95' to match the 4.9l and tranny. The underhood harness connector in the F-350 has some different pin outs than one for a 4.9l. I got the underhood harness from a 93' with 4.9l and E4OD tranny. I was starting the swap today and discovered I need a 95' harness because in 95' there is an added connector for the 4x4 system the earlier ones do not have so back to the JY. This is tricky getting all the correct pieces so they talk to each other correctly. Only a 95' F-150 4.9l harness or a 95' - 96' F-250 or 350 with the correct tranny will work. The 96' F-150 is OBD II and will not work the 4.9l was discontinued after 96'. Lots of effort figuring out all the changes and what goes with what to do swaps like this but once you know what you need it is straight forward swap.
Update it lives! I put in a 95' underhood harness and it fired right up. I have not driven it yet have to go thru the brakes and a few other things before I test drive it but it runs. I do have one issue. There are two connectors on the left inner fender coming up from the tranny. The big square one I assume is the tranny connection and there is a smaller one right next to it. Well on the 95' harness it is a three pin looks to me like the O2 sensor wires but the 97' connector is bigger and has 6 pins of which only 4 are used so again I assume it is the 4 wire O2 sensor connector is this correct?
