Heading to Oreilly to pick up the FD4616 right now, and will install tonight. How long should it take to see a difference if this was in fact the issue?
You need the fuel filters replaced at no more than 10,000 miles, even that many miles is risky. In fact, you need a set of fuel filters and the low profile 36mm socket stuffed behind the seat so you don't get stranded.
If filters are sour then you will feel the motor balance out within minutes - if not then you needed them anyways and we go to the next step of diagnosis towards ensuring the motor has fuel.

Well when I removed the secondary filter to get at the o ring on the regulator, I noticed the filter was black. So i ordered online yesterday but wouldn't receive until next week. I will use them anyways so i am buying another set to replace right now.
Should I also put the Blue Spring back in the regulator while I am at it, or leave the stock one in?

The stock spring is aged and weak, the blue spring mod with new seals hurts nothing and helps to prolong the life of the injectors. Often it is easier to fix one thing at a time, such as the fuel filters first and the blue spring next - up to you. Just be safe and keep your head straight.
Go ahead and pick up a new cap. I think you can get a strap wrench up in there. If not the whole pump and filter assembly is not that hard to take off.
Well whoever last attempted at this lower filter cap stripped it out-the 36mm just spins. I'm not sure what to try without making it worse.
You can try a channel lock or vise grip, then just use a new cap. Sounds like you will need one.
Now, for the oil you stated was used........Quaker state?
I don't know they even make a diesel rated oil, I have heard of it for some imports but never seen a QS diesel oil or heard of anyone running it.
Can you confirm? Running automotive oil in a diesel engine not a good idea.
Yeah I will be trying a few things. It is difficult with the shaft right in the way.
As for the Oil, I am hoping it was diesel plus full synthetic. But I doubt it. He doesn't know. He got it changed at a local shop. When I change myself, I used 5w-40 rotella t6.
