I have a 2000 F250 2wd 6spd with a loud banging noise that has been vexing me for quite sometime now. The bang happens when I go over bumps (even small ones like road reflectors) while driving. I don't think it is suspension related since all the ball joints, front/rear swaybar and endlink bushings have been replaced fairly recently. All the springs and bushings also look okay. The noise seems to come from the rear, and I notice that if I let off the gas when I go over a bump, it does not make a sound. Conversely, if I am accelerating aggressively and hit a bump, the sound is much louder. Also, if I step on the clutch while keeping my foot steady on the gas, it makes a bang. Jumping up and down in the bed while the truck is parked does not recreate the sound. I have already greased the driveshaft spline joint so I'm thinking the sound might be differential or transmission related. Any ideas on what it could be?

Yes, the swaybars are bolted down tight. In the past, when I had the swaybars and endlinks removed to redo the bushings, the truck still made the sound.
Check your u joints, engine mounts, and transmission mounts. Also, take a look at the body mount bushings. It's a shot in the dark, but there are other members here that have identified them as the issue.
The Super Dutys are notorious for body mounts wearing out prematurely. When they do, you will get a loud clunk when going over bumps which is caused by the metal dishes for the bushings impacting the frame rails. They are very easy to inspect/change so check for that first. If you do need to change them, they are much easier to change then people would have you believe. I will be doing a write up on it shortly.
The ujoint looks good. I'll check out the engine and trans mounts. I didn't look at all the body mounts, but the ones I saw when I was under the truck looked okay (had some cracks, but no missing pieces), but I'll plan on replacing them anyways. Wouldn't the body mounts make a noise regardless if I was coasting or accelerating?
The shocks were replaced with Bilsteins last year so they shouldn't be the culprit.
I forgot to ask what am I looking for in the engine and tranny mount. They seem to be metal mounts. I don't see any rubber bushings or any cracked parts.
Brake pads can bang around down there. I did my pads awhile back and ended up bending the little retaining clips on both sides. Clunk,clunk, clunk now.
For lack of any better ideas, give the exhaust system a good look over. Keep in mind that it's directly connected to the engine and moves very slightly when the engine mounts twist under torque.
