Need advice pulling head, '98 5.4

I've got a failed spark plug thread repair on #2 cylinder, probably no surprise there, but I'm looking for some advice on what to watch for as I go. I plan to pull the passenger side head and repair that hole as well as install inserts in the other three just to have it done and not have to worry about spitting another plug.
So far I've got it down to the intake manifold with just the fuel rails and injectors etc to remove before pulling the manifold. Will be diving into it again tomorrow after work.
Is there anything specific I should be careful with? Does anyone have a step by step guide or other literature that might make this job easier? Is there a risk that the head could be warped and become an issue once it's pulled?
I plan to replace the head gasket, the plugs and coils, and the head bolts. I have read that the intake gaskets and valve cover gaskets can be re used without issue. I also hope to swap out the exhaust manifold while it's torn down, I've been listening to a leak on that side for some time now and I believe the header is just warped out slightly on the #4 cylinder. Does anyone have some info on the torque specs for all this work?
Btw my truck has 220,000+ miles on it now and WAS still running strong, losing a little Poland shifting a little hard here and there but has been a strong truck and enjoyable ride.
