I am, by no means, an expert here, but I would attribute your issue to the governor being plugged, or pressure related issues. There is a filter in your valve that is designed to catch fluid going to the governor. This is accessible from the lower pan, but I think you have to remove the valve.
If your governor is plugged, you can bypass it by shifting manually, I think.
System heat can cause the seal to go out, but it doesn't sound like that's your issue. I'd recommend getting a $20 heat gun from a Harbor Freight and making sure.
One of my problems was a boneheaded mistake I made. When I rebuilt the pump initially, I had installed the metal seals, however my bushing housing had become deformed causing the second seal to walk out. I ordered a rebuilt pump, but forgot to check whether the seals were installed on it (they were not). This caused my system to lose pressure with the temperature getting higher and a lower pack pressure acting on the system. When it got hot, I saw erratic shifting.
