Can you use an aftermarket brake controller, or do I have to get the built in one from ford?
I have the towing package on the new truck, but no brake controller

Yep, you can use an aftermarket controller, but I can't imagine why you would. The factory one can be had for around $100, and it's MUCH better than anything aftermarket. Unlike the best aftermarket controllers, the factory unit is linked with the PCM and reads your brake input directly rather than having to infer your intent from an inertia sensor.
Figure $100 for the controller and $50 for your dealer to enable after you install it. Well worth the extra cost compared to a good aftermarket controller IMHO.
