I have rust around the windshield frame. It's leaking water around the top. My plan was to swap cabs but cant find one local without rust. Plan B is to grind rust as best as I can and use a thin coat of 3M 5500 or equivalent product to create a new 'frame' for the window to sit in. Use normal butyl windshield sealant for the new window install as normal. Can anybody think of any reason why this wouldn't work?

I am glad to hear you consulted with a reputable windshield company.
Your safety is at risk when you try to cut corners. I worked in the glass business for 45 years. We would send out the rusty vehicles to a body shop and they would weld in a new pinch weld for about 300 bucks.
Todays windshields are installed with urethane. The urethane and glass are part of the structural integrity of the top of the cab. The windshield also is part of the airbag system. The airbag deploys against the windshield protecting your noggin from unnecessary brain damage. If you use butyl caulking it would first, be illegal and if the airbags deploy your windshield says bye-bye and when you hit the airbag, well...out you go.
This all being said, there are differences in glass companies and the glass they use. One of the biggest national companies who advertise all over the country manufacture their own glass and use it every chance they get. This glass is not accepted by the auto makers. Make sure you are getting glass from a OEM manufacturer. Remember it is the safety of you and your family. Don't compromise with your windshield! By the way I am retired and have no affiliation with any glass companies.
The problem is, I'm cheap. But not stupid. Learned my lessons, better to do the job right and move on. Couldn't find a cab around here that wasn't rusted to shreds. Wont know how bad it is until we pull the windshield. Both the windshield guy, and body guy told me the same thing you just did.
