You could also count the bolts on the transmission pan. The E4OD/4R100 had 20, the AOD-E/4R70W had 14.

What difference does it make what trans was in the truck in the junkyard? What trans is in the F-250 is what matters.

What is the difference between a E40D and a 4R100 transmission? Are there compatibility issues there or are they completely interchangeable?

The truck you pulled the engine out of is irrelevant. All that matters is what transmission your truck has...

You are not understanding this correctly. We know that all three trucks had the 5.4L. The question is what transmission is in the truck you want to install a transmission, and what transmission is in the truck you're going to take it from?
The 5.4L could have either the 4R70W, the E4OD, or the 4R100. They are NOT interchangeable.

A 4R100 will work where an E4OD used to be, but there are a few changes that need to be made. It's not that hard, but it isn't a direct swap. An E4OD will NOT work where there used to be a 4R100.
If you want to go between a 4R70W/AOD-E to or from an E4OD/4R100 you are going to need to do some fabrication, build a wiring harness, and at least replace the computer, if not design and build one yourself.
