Chasing intermittent problems

Ive been chasing an issue for a while now and cant figure out whats going on. Every once in a while as im driving when I come to a stop and Im at idle my truck will die down for a second then it will catch itself and sometimes even cut off but I can start it right back up. I thought it may be a fuel problem but it does it on both tanks. I have new plugs, wires, cap,coil,tps and iac. Im thinking it could be the ecu since the one I have is one out the junkyard. Or it could be a fuel problem since the rear tank has the original pump but the front tank has a brand new pump. Ive checked codes but nothing shows. Can anyone tell me where I should start?

Today I ran codes witha code reader and this is what I got.
KOEO:

KOER:
538


When I did the KOER and it was time for me to mash the gas to the floor and let go my engine stayed running at 2500-3000 rpm and did not come back down. I had to turn the truck off so it would stop.

OK I'm still having no luck finding out that my problem is. Last night I thought I found my problem. I did a wiggle test on a few connectors and thought my tps connector was bad.today I replaced and my truck did smooth out some but I'm still having the same problem. Going back to my codes could the mlps be the cause? Other than that I do not see where the problem is coming from. I have checked for vaccum leaks, seafoamed my engine, cleaned connectors. All with no change. Right now on my list of things to check is the mlps and fuel filter. I just don't want to keep throwing money at a problem with no positive results.

When you swapped out the TPS, did you disconnect the negative battery cable for a minimum of 10 mins, press the brake pedal or turn the headlights on to discharge any remaining power stored in the electrical system?

At the very least, removing the battery cable for a minimum of 10 minutes is necessary and I usually due 20-30 depending on the situation, but never less than 10. After reconnecting the power, I start and drive a minimum of 5 miles @ 55 mph, varying the throttle. This is the correct for the idle to relearn and the PCM to adapt to sensor changes.

I did disconnect the battery before I started and drive around for a while...Today I checked my fuel pressure and it was at 45psi but the needle was bouncing as if the fuel pump was pulsating between 40-45psi but it did it on both tanks. It never cut off on me once then after I drove for about 10 mins and it cut off on me three times while waiting at a red light.
