Usually, "upgrades" are to the 5 speed ZF or 5 speed Mazda transmission. I am not aware of anyone placing a 6 speed transmission behind a 6 cylinder, but with enough desire and money, almost anything is possible.
A 6 speed Ford tranny? Where they available on something besides a diesel? I do know they have a oddball output shaft and you need to use the later transfer case. And there is no speedo cable provisions on any of this.
I had a 6 speed manual in my 2008 F-250 with a 5.4L gasser, so yes, they put 6 speeds behind gassers. But that probably doesn't help much since I'm pretty sure a mod motor and a small block don't take the same bellhousing.
Plus, the 2 transmissions that were in that truck were absolutely the worst shifting transmissions I've ever driven. The only good thing about them was that after replacing the trans (with the second that was no better) and other attempts to make it shift acceptably I was able to file a lemon law claim and Ford bought the truck back from me.
I've heard others on here sing praises of the ZF 6 speed. But the trannies in that '08 F-250 absolutely sucked.
If you are just looking for economy and your truck is 2wd, a T56 can be installed easily. But no towing gear and no 4x4 cheaply. One company ha started making adapters to use the T56 and a transfer case, but it is quite expensive to do. And, with only a 3:1 first gear, you can't tow as much. But you'll have good mileage.
I hated the 6 speed(s) I had, but I did like the gear ratios. 2nd, 3rd, 4th and 5th were four, good useable gears for normal driving. 6th was an overdrive and 1st was a creeper.
I've never been unhappy with 5 speeds either though with 3 useable gears, an OD and a creeper.
The zf 6 are great transmissions I have had 9 superdutys from 2000 to 2009 and also had a 2003 and 2008 for company trucks also with them. All diesels but one 5.4l the problem with the 2008-2010 shifting is not the transmission it's self it's the shifter arm.. They are L shaped because in 08 ford put a bigger dash in so the older lever would have hit the dash, but because of the shape and that the shifter arm will flex abit makes it harder to get in gear. But they are by no means the worst shifting transmission as far as I'm concerned but they are way worse than the older zfs. But lots of people do not like them probably because I the shift pattern I know lots of my coworkers hated them too so make sure you drive one before you throw the coin out to do the swap and don't like it. But I will say that I love mine
It's been quite a few years since I got rid of my '08, but as Brad said, I'm pretty sure the shift lever in it was straight.
And I'm not saying that other people's experience was wrong, but everyone that drove my '08 said there was something wrong with it. That included techs and service managers at two different Ford dealers. The only person that ever drove it who said it wasn't messed up was the representative from Ford Corporation (not from a dealership), and even he didn't say it was good, just that "they're all like that." But soon after an "independent third party" test drove it Ford offered to buy it back from me.

Ive got a Tr6060 from a 5.4L behind my 351c , in a falcon though. with that transmission i dont know how you would go with a shifter position. it was way further back than the standard t5 ect (which would have went straight in). But there is another plate on the front of the trans which you can bolt a shifter to
Quicktime made the bellhousing , i used the concentric slave off of the ~2008 Fg falcon that the transmission came out of
Good fuel econ , shifting feels awesome . i will be keen to buy another 6 speed to put behind my f100 , but ill be waiting untill i can find a transfer case kit
easy enough to convert to 6 speed , the shifter location would be the main drama i think

The shifter is L shaped I own a 09 f350 6.4 with a zf 6 and I use to have a 08 for a work truck also you guys must have never had the shifter boot off. This is also why the 08-10 had a different shifter boot.

I never did have the shifter boot off, so maybe it was L shaped below that. Regardless, it sure shifted terrible.

And to your original post, I actually liked the shift pattern. 2nd through 6th were the same pattern as 1st through 5th on a 5 speed, and those were the gears I normally used, so it was a very normal, familiar pattern. And reverse was directly above 1st so rocking, or doing a lot of maneuvering didn't require rowing all over the place. I liked the pattern way better than the NV-5600 in a friend's Dodge I drove once.
What I didn't like was that the springs that lined the shifter up in the gates were hard to get used to. It wasn't at all hard to end up in reverse when you meant to be in 2nd (the gear you use to start out). Worse than that was that every shift made me wish that I had a light, smooth-shifting transmission like the non-syncho'd ones they used to put in 2 ton U-Haul trucks back in the '70s (which, as bad as they were, still shifted better than what I had).
And the worst was when I'd be trying to make an upshift and not be able to get the trans to go into the next gear, then also not being able to get it into the lower gear. Then I had to coast to a stop and start over. That happened maybe half a dozen times in the less than a year I owned the truck.
