You will find a bunch of choices, even staying with Ford only. I am running a 289/C4/9" combo and it works well for what I use it for (DD around town mostly). Many people like the AOD style transmissions for the extra OD gearing.

A 289 or 302 is plenty of engine for these trucks. Pair that with a C-4 or AOD (if lots of freeway driving) if you want an auto or a Tremec for a manual.
Of course I don't follow my own advice and am installing a Ford Coyote 5.0 and Tremec in the wife's truck. Since I was going to do EFI anyway the cost difference between a 302 and the 5.0 was negligible and I'm kind of a high tech guy.
