Electical issues?

I have 2003 F-350 6.0l. So for a few weeks I’ve had an intermittent battery light coming on. It first started when I would first start the truck and go away once it hit operating temps. Then it moved to staying on even driving 55 - 65 mph for about 5-10 minutes then would go away. Lately it’s been going on and off no matter the speed or the trucks temps. When the problem first started I checked the volts on the system and it was good, a little low at first but I figured that was the glow plugs. I checked each cell of my batteries and those were good.
After I’ve driven for about 20 minutes at 65 MPH with no weight except the truck I noticed my tow/haul light blinking and the tranny temp gauge was peaked. I pulled off the highway and right when I stopped the gauge down to what it normally is (mid-range) and the light stopped flashing. After letting it sit and checking fluids I continued onto work. After about 10 - 15 minutes at 65 mph it came back on. Stopped and let it sit. This time it took about 5-10 minutes for it to go back to normal.
Next morning I drove back the same route, 65 for 20 minutes then highway for 10. I noticed this time that my battery light was coming on and going off worse than ever and the light sometimes would come on dimly too. After those 10 minutes of driving in the city and keeping rpms below 2000 I came to a stop sign. The second the truck stopped moving the tranny issue came back.
I bought the truck from a dodge dealer and have a warranty for it. They checked it out the best they could without being able to monitor it like a Ford dealer would. They came up with nothing. They tested the charging system and batteries without removing, flow tested the tranny, and drove it till the tranny light came on and then checked the temp and said it was ok. They think a there's a bigger issue with it because they said when they drove it felt as though the turbo was not engaging properly, which I have straight pipes and can hear it, and when he first drove it and it was cold it felt like a vehicle with the timing off slightly and it kind of jerked/bucked.
Could a problem with the charging system cause an error reading from the transmission temp sensor and these other issues I’m looking at?
