The flip side to the argument is whom did you talk to at the place you ordered from? What kind of questions did you ask about the quality and completeness of the heads? Have you looked at your old heads this closely to see if they are made the same way?
Sometimes you have to be the one to do the leg work to see if what you're looking at on the computer screen is what you're going to get in your shop.
No, it shouldn't be that way, but sadly it IS that way these days.

I order them off their website without calling. Lesson is now learned. I've never noticed valve cover bolts going into intake runners on anything before.

Make sure and update this when You find out if Ford is making good on this heads. When I got home I unboxed the latest SCJ heads and they are just like Yours two of the rocker studs are drilled into the ports. I don't see this as problem I've ran heads with worse looking things in the ports.

If you do decide to send them back and get ones with valves, consider buying P51 heads from Jon Kaase. He is the man that designed the heads you have in your hand, and when an issue came up with Ford over them he decided to REdesign them better. They flow almost 400cfm out of the box.
BUT as noted, the valve cover bolts are still going to be into the ports. I don't recall about the rocker stud bolt but remember your dealing with revised ports that are raised slightly for better flow which leaves less room for threads so yes they can extend into the port. Seal the bolts with a sealer and don't worry about it.

I did some calling, never could figure out where "ford racing parts 123 " was to ask about the valves. But I did get ahold of a ford racing dealer/installer shop and he said to just use thread sealer and its normal.
Either way I don't think it would be a good idea to build them that way but I guess it is.....still trying to figure the valve situation out.

valves are pretty easy to come by. The above link might be ok (never used them so don't know them) Scot at Reincarnation auto can get them for you, Or Lem at BF Evans ford etc. Even Summit racing.
