So you think it might be ok to just do the STC fitting? I think that might work for this truck as it currently is problem free. I think I might can just pull the HPOP cover and leave the intake in place. I watched the video of SR.mastertech on youtube about how to pull the cover without the intake being removed. Would it be harder since the EGR cooler is still intact. I may just go ahead and delete that as well. Here is a question for you guys. If I delete the egr cooler but leave the egr valve bolted in the intake and plugged up, will my fan still operate normally and not throw any CEL codes?
Yes and maybe. Depends on what strategy you have.
The latest one looks at the IAT2 to see if the HOT EGR
gasses are flowing into the system. If it does not see
the expected rise it sets a code. Don't know if a CEL
shows up also or not.

You can so the stc with the intake in place I recently did. You do have to at least loosen the up pipes to the turbo. Removal is better you really need the little bit extra room of the up pipes being loose. It is still tight. Buy yourself a 8mm flex head ratchet wrench works great for the three under the egr cooler. I already had the wrench. If you leave the egr cooler in place remember to put the three bolts that go under it in the cover before reassembly. Also be very carefully not to drop anything the passages go to places you don't want things going that don't belong.

Mine is an 06' last flashed 11/08. I deleted the egr, left the valve in place and plugged in, and it turns on the CEL. I have the VXCF5H5 TQCK0T5 strategy.

Should have a VXCF7 if flashed in 2008. VXCF5 would be the as delivered flash if the truck was produced from late February to July 2006.

Apparently when they flashed it they didn't use the most recent strategy. Truck was built 8/05. That visit in 08 was the last time anyone but me has done any work to it.
