It does sound like an injector or EGR valve issue.
Not sure but you may have to be watching the missfires when they occur in order to pick them up. I am not sure the missfires are stored on the gauge. The code will be stored in the PCM.
Also, did you happen to see the EBP and MAP and compare to when the truck was running normal?
There are a bunch of pids for the EGR, you could watch EGR desired and compare to EGR actual. I am not real familiar with EGR issues but I do know they cause "stumble" type problems.
Took another look today. Didn't drive her but let it high idle and warm up a bit. Definitely more smoke than normal (normal is next to none). Torque Pro pulled a P0284 cylinder 8 code. No CEL. No misfires recorded. Checked EBP from today and compared to a log from early November, looks the same.

Looks like you found your problem. Pull #8 injector and inspect.
AutoNation Ford has Ford oem injectors for about $200 plus core.
I would also consider the Blue spring upgrade mod.
Gonna tear it apart and take a look, of course now it is gonna snow and temps dropping and I have to work all weekend. Hopefully I can just do something like Blade's stiction fix and replace o-rings and check nipple cups (read creator's post on this) and get it to run decent for a while. Waiting right now on some money that I am expecting to show up and then warmer weather to do head studs and all the other goodies. Now since this has happened, I'm gonna have to reallocate funds to replacing all 8 injectors, looking at rebuilt ones from Warren Diesel. Thanks for everyones help!!!
I know I have an injector or two with stiction. I have used my Torque Pro to try to find which ones they are during a cold start (first 2 minutes after a long cold soak). Torque Pro is showing no misfired, and I know that is not correct. I do not think the misfire counter on Torque works. That was my next goal when I found done time .... Get the misfire counter to work in Torque Pro.
If it was me I would replace the one injector if it needs replaced, and I would use only Ford reman.
Looks like we are in the same boat wanting to do studs when the weather warms up. I too am saving up for this.

Well, I figure if I'm having issues with one injector the others may not be far behind. I had what I believed to be a stiction issue when I bought the truck a little over a year ago. Repaired the FICM and started using Archoil which all but eliminated this , however I could feel a slight stutter for a short time when cold.
IMHO it's probably a good time to "refresh" all the injectors anyway while I have them out for studs. Was leaning towards the Warren injectors because of price, they are a Pennsylvania company (I'm from PA), and I would mostly likely upgrade to some 155's or 175's (gotta read up some more on this). I'm not planning on a turbo upgrade at this point but I am thinking about a FASS or AirDog as well as custom tuning. Problem is, if I have to replace the injector now (instead of waiting until I do the studs) and want to upgrade, I have to do all 8 now and custom tuning.
We'll see what happens. Gonna have to brave the cold and get her torn apart first. Thanks for the help!

Yeah, didn't show any misfires for any cylinder using Torque Pro. Chuck, CPB1 mentioned it may not work on the Scangauge2 either but not confirmed.
I've only seen one poster who said the misfire count registered anything on the ScanGauge. If I understand correctly, it only counts (if it does work) at idle (no throttle input) and above certain thresholds on EOT/ECT and maybe others sensors. I have spent some time fooling with it on an 03, 05, and my '06 and had no luck.
Took the spool valve out. Looks nice shiny and silver, doesn't appear to have a varnish build up. I have the Motorcraft o-ring kit. It comes with 3 o-rings, 1 black, 1 white, 1 blue, and the copper washer. Looks like the top o-ring on the injector is the black one, bottom o-ring is the white one. Not sure what the blue o-ring is for. Kit doesn't have the o-ring that goes in the top of the injector (guess I need the Alliant kit for that). I did not remove that o-ring but looking at it the best I can, it appears to look fine. I tested the coils, and if I did it correctly, they seem fine.
So at this point, I'm not sure what to do. I guess either just replace the injector and keep my fingers crossed that it fixes it or it's a trip to the dealership. Either way it's gonna cost me.
