I just bought a brand new 2013 F350 with all the bells and whistles.
I got it home last night and immediatly went about re-programming the code for the keypad entry. I was using the "Touch" interface (navigation/entertainment console) and attempting to follow the instructions. A couple of menus down I was given the opportunity to "Clear" or "Edit" the code. I choose "Clear", which apparently was not the right choice.
After I had selected "clear", the keypad no longer functions, and the Menu path through "Touch" no longer functions either. It keeps asking for the factory code, but when entered it just asks for the code again.
How do I undo the "clear" ?

Can you unlock the doors from the factory code? Mine is a 2011 without touch and I programmed it from the keypad. The factory code should always work plus one custom code(maybe more) that you can choose yourself. If the factory code does not work I would say you have the wrong piece of paper in your hands and ask the dealer for the right one.

If your vehicle has the MyFord Touch system there are two separate ways to program your Keyless Entry Code. The first was described in the section above, the second involves using the MFT (MyFord Touch) screen from within your vehicle.
Begin by pressing the “Menu” button located on the top of the Home Screen.
Click “Vehicle” located on the left menu list.
Select “Door Keypad Code” from the list.
Enter in your factory key code.
Then enter in the 5-digit key code of your choice.
Once completed your Keyless Entry code will be changed allowing you to use that code to enter your vehicle.
Seems like you could just enter the factory keycode at first and then enter your custom code and it would be done. But I would still have expected the factory code to work for unlocking the doors. This may end up needing intervention from the computers at the dealer.
I had this happen to me. Programmed a code into it that I would remember, but my wife said she wouldn't, so I tried to edit, then clear it. From that point on, it was doing the same thing the OP mentioned.
I just gave up on it, but then tried it again another day and it worked fine. Might try just turning off the truck, maybe getting out, locking it with the remote, then unlock, get in, turn on and try again.
