It's a 2001 powerstroke. Batteries are a little low, takes a while for it to start. Finally got it going and let it run for a while to warm up. Then I shut it off to go inside and get a coffee. When I came back like 5 minutes later it didn't want to start. Batteries are totally dead. So I put jumper cables on the driver side battery and tried boosting it with my 2.3 liter ranger but it wasn't getting enough juice to start. Got out to see and noticed a funny burning smell. Like it's from the relay that's next to the glow plug relay. What is that thing called and could it have gone bad and caused my truck not to start?
There is a glow plug relay and an air intake heater relay. The AIH should not be coming on unless the ambient is below 32*, the emergency break is depressed (I think) and the oil is above 100 something, like 180*. You need to get a good charge on those batteries, or replace them. Low voltage will not allow the IDM to even fire, so no injection, even if its turning over.
What I don't understand is I was able to start it up and get it running long enough to warm up. So why didn't it want to start again after? Do I have a bad alternator? I changed it a couple years ago.
Could just be the batts, but it's also possible something else is going on. The first step in diagnosing the issue is getting the batts off and load tested.

I'm charging them up now. But won't be able to put them back on until Monday cuz the yard where I park is closed Sundays.
Pull them off and take them to an auto parts store. They can test them to make sure they are capable of taking and holding a charge. I'm thinking the issue is bad batts. Especially if you haven't seen the battery light on in the dash. That would indicate the alt isn't charging.
If they test good and still have a no start after they are charged, we'll go from there. What are the temps like where you are? Above 50 and you really don't even need the glow plugs, so I'd rule out bad GPR and glow plugs (Atleast for causing this particular issue, because they wouldn't be necessary).
If it is anything like my truck the cables will be dirty and/or slipping off the battery posts. I can not keep them tight. You can diagnose problems by putting the DMM on the posts and then the cables and seeing if there is a difference.
Sounds like your relay is fried and draining your batteries. Have you tried disconnecting that thing and see what happens?
This speaks to the burning smell next to the GPR. I would test both your relays with a meter. Make sure there is only one large post with power, not both.
