Have you looked at the print i posted for you ? If you look at it you will see all your neutrals terminate in the gem, not sure about the e99 but on my 00 the gem is mounted on the back of the fuse box in the cab.
edit- All the controls for the wipers goes through the gem as well, so it looks like the gem has total control of the wipers.
So, nobody have any other suggestions? Motor possibly, if so, where is that located, under the cowling?
Yes.. You need to remove the wiper arms, cowling all the way across then it is easy to see how it unbolts along with the linkage to the passenger side. Not a tough one to do...I think I had an extra pair of hands when I did mine about 5 yrs ago. Although I think its time again. Motor is either loose or its dying. Starting to make some weird noises.
Before you go replacing them, remove the drivers side wiper arm and the cowling and unplug the motor and check for power getting to them. However, if you are not getting washer fluid pump activating then I doubt it is the wiper motor as they don't rely on each other. You can unplug the motor and the pump will still work and vice versa.
I saw that other mentioned the GEM module behind the under dash fuse box. Not sure if there is the resource but I would try to locate someone that has the same year truck and try theirs to see if it fixes your problem. If so then get a new GEM.
I know you replaced the switch, but did you trace back the wiring from the switch to check for any chaffed or broken wires?
Billybob, I didnt really see anything wrong with the wires, if I was creative, I'd try and test the wires somehow with switch off. I have no resources here to try someone else's GEM, which sounds expensive.......is there a better name for that so that I can research to find one? Or part number?

Off the top of my head I don't have any info for your area.
Hopefully someone will see this and give you some helpful ideas.
So, another question, if the GEM controls, THE WIPERS, WINDOWS, ELECTRIC SHIFT (IF 4X4), REMOTE KEYLESS ENTRY, LOCKS, etc, dont you think other stuff would not work? Is it possible that JUST the wipers part went out? I have all the other functions.

Not necessarily...
When the GEM gets wets usually from a windshield leak, it all depends on what internally gets shorted out.
I have seen complaints about the truck shutting off when you use the wipers, or the radio coming on by itself even with the ignition turned off... wipers coming on when the radio is turned on etc.
If you can do without the truck for a couple of days... some have taken the GEM out, and I think even cracked it open and buried it in a bowl of rice for a couple of days to dry it out. Its worked for some... and only costs the price of a box of rice and time.
It is located behind the fuse box under the dash. Little black box. About the same size as the fuse box. If I remember...2 bolts and a little wrestling and the fuse box comes out of the way so you can remove the GEM.
