Well I bit the bullet and had my phasers replaced along with a seal that spit out (a common problem with the 5.4)
Now my truck has a rough idle with the needle bouncing. At 1100 rpm the truck literally shakes as if the timing was pooched. When my truck warms up to operating temperatures there is no more problems. My battery light is coming on and off which I find interesting considering it is brand new.
I also had my spark plugs changed at the time...
I'm curious to know if this is a cap on coil problem as I heard that they can throw off a radio frequency tripping sensors.
It is throwing the engine light but havent taken the truck back to the Ford dealership. After a $3800 dollar repair, I'm a little miffed that they did a poor job and I'm a little hesitant on taking it back until I can more of a scope around what could be the problem.

I would take it back and tell them it ain't running right. They should stand behind it. Just tell them you aren't happy that you spent 4 grand and truck is not running right. Pitch a fit and they should make it right.
I would definitely bring it back to them. Have them clean the mass airflow sensor and the throttle body ( although these are really easy to do yourself ). It could be a sensor or the fuel pump driver module, it can be all kinds of stuff. They did the plugs, did they replace the cops? Maybe check The plugs make sure everything is tight. It's kind of strange that the rough idle is when the engine is cold. That replaced the phasers did that fix your ticking sound? I have a slight ticking sound not as bad as others and I'm not sure what to do about it yet, my truck is running great right now I may do a full seafoam flush. Anyway hope your problem gets fixed easily and swiftly without having to spend much more money. Good luck keep us informed.
I don't know that fit pitching is appropriate, but it is certainly a good idea to go back and let them know they might have more work to do. If they try to charge you more... then pitch a fit.

Replacing the phasers did not fix the ticking sound. I question if it is backlash in the timing chain and its slightly nicking a valve?
