And here I was thinking they might turn off with the light. I could tell with my 7.3 that they were on cause of the factory guage, I couldnt tell with my factory guage on this truck. Now I will be able to see it with the scan guage.
Also I had read about people getting the latest flash and there mileage is even worse. What does the latest flash do?
Mostly the latest flash makes it start really well when it's cold out, which it does by how it uses the injectors. Part of this probably contributes to the idea that it hurts mileage, but I get what I think is great mileage aside from cold starts. The latest flashes also give you the latest wrench light strategies, and a few other things.
All cycling the key three times does is hurt the batteries and the FICM by drawing down the voltage even further than just starting the truck does. If you have weak batteries, even worse. All the glow plugs have to do is heat up enough to ignite the first injection of fuel. Leaving them on does nothing as far as starting is concerned, because the first ignition heats the cylinders a lot hotter than the glow plugs do. The glow plugs are left on for up to two minutes (not always that long, depending on oil temp and a few other things) to promote full burning of fuel during a cold start. So much fuel in injected during a cold start that it might not fully burn during the combustion cycle, and having the glow plugs on helps burn that excess fuel. It's a pollution control thing, not a start the truck better thing.

There were some tweeks in some gauges that SGII put out. Scangauge, or Linear Logic, showed up on a forum and asked what gauges we needed. He helped create all the gauges you have found on line. As each came out, some were found to work better with certain changes. Not sure why scangauge doesn't have more on their site. Maybe just thought the basic gauges were enough for the average users.

EBP works fine in my '03. You're not the only one who is surprised by that fact.
Are all these codes important. Which ones should I be putting In. I keep putting them in here and there when I'm in truck. I have put a some in.

I think that's right. You are limited for sure. I put them in as I need them. Not sure if you can delete the ones that are already programmed in. There are several I don't use, like RPM; I already have a tach.
