Read this. 653 means you didn't shift the lever when the computer prompted you to, or (considering 654 & 634) the MLPS is bad. VSS (Vehicle Speed Sensor) is the one on the top of the rear diff. 332 is usually a vacuum leak at the reservoir on the R wheelwell.

It's easy if you have a couple of wrenches. The Haynes manual would tell you exactly how, but basically, chock the wheels, put it in Neutral, unbolt it, disconnect the wires, plug in the new one, & bolt it back on so the marks are aligned.
I also have 94 F150 with a 4.9 engine. I have pretty much the same problem. We removed the EEGR valve (located north/center of engine capartment when facing engine) and cleaned it and reattached it. There is a great big difference, but not perect. I thought the EGR sensor (connected to EEGR valve) or the EGR solenoid, but a manchanic told a friend it was the EEGR valve. So I'm going to buy a new one (runs about $85.) Keep your finger cross. I'll keep you posted.
