I had a transmission flush a week ago and my 05 navigator still hesitates/skips. I think the transmission may need to be replaced. What is a competitive price for the replacement? Will a tune up (Ford mentioned that it may be "missing") help?

The dealer mechanic stated that it was likely the trans. I told them about the hesitation/skipping from time to time and that's what they came up with. The maintenance schedule lists the trans flush at 150k (which sounds ridiculously high to me) so I had that done since the truck is at 113. The mechanic said that may or may not address the skipping. It hasn't. The phasers are also loud but according to Ford they shouldn't give me any performance problems.
@ Alloro and Alwaysfords41, I haven't gotten the tune up, it is due. Do you guys think that's the problem? It seems as if it only does the skip... periodically when accelerating suddenly (over drive).
If it is missing the computer will be storing those periodic codes as it starts to build a case to turn on the CEL. I think it needs to be explored more before you condemn the tranny. The key things in the tune up are new plugs and COPs, both of which can affect driveability with misses as they start to fail. Did they mention it might be the tranny or did you? You say they mentioned it might be a miss though, which points to the motor.

I mentioned the skips... and asked about trans flush. The tech said that the flush may or may not resolve the issue. The tech said it may be missing. They advised to do the trans flush anyway as it was over 100k.
A miss fire is very often confused with a transmission issue. Did they bother to drive it before diagnosing it? You should have had them pull codes. Both the motor and transmission generate codes. Sounds to me like he was trying to guide you to the plugs and COPs.
My suggestion would be to bring it in for the plugs and COPs, and have them check for pending codes before they start.

If you're telling us that the spark plugs are the original ones and they have 113K miles on them, then I'm telling you that your mechanic is a (bleeping) idiot for suggesting it's a transmission issue. Do the tune-up before anything else, or you're just throwing money away.
Thanks guys. The direct answer is no the tech didn't drive the truck, they didn't check for codes, and the tune up has not been done. So I will definitely go into the dealer asking them to check codes and I will get the tune up before looking to do anything with the tranny.
