So have you checked voltage at the battery when the charging system was/is working?
If not, I'd start there, see of the regulator is working proper. No reason that wire should ever burn up, unless the regulator is bad, or there is a short somewhere.
I can't see that alt putting out too many amps.

I assume you are referring to the original wiring and not the wire he added, because the wire he added easily looks like 18 AWG which will smoke in this application under certain conditions.
