I just bought a 99 F-250 7.3l PSD extended cab 8' bed. This truck is a beast. I know that there is a difference between the e99 and late 99 trucks. My question is which one do I have. The truck manufacture date is 12/98 which would make it, according to much that I have read online, an e99. My issue is that I have the stock exhaust on the truck and no catalytic converter. Also, I have a cruise control light on the dash as well as 5 bolts, not 4 on my turbo. The truck is a Lariat. Does that matter? Any insight or something else to look at that would be definitive would be great.
I believe the cutoff day is 12/7/98. If it's manufactured before then, it would be an early 99. You would need to check the sticker on the outer lower b-pillar between the front and rear door on the driver's side for the exact manufacture date.
With the five bolts on the turbo it should be L99. Is it a stick. My auto has a cat, my neighbors dose not its a stick. You are right at the cut off date for the switch.

The only date I could find on the pillar is 12/98. The only thing I can find online is that it is a '99.

The front cover will most certainly be the early style (without the screen for the HPOP reservoir gasket...)
The term (early or late) '99 applies to specific components and not the vehicle as a whole. The truck is a 1999 model, the rest of the stuff could be early or late and it varies on each truck. A Lariat with 4 wheel ABS is more likely to have the later style front suspension where a non-4 wheel ABS XLT/XL might still have the early style. However, since front wheel ABS was optional in 1999...all bets are off.
The OP simply needs to be aware that he/she owns a vehicle that was built in a period where a variety of components were in development. When changing parts, always verify the replacement part matches the original and that should work out OK.

I've never seen anything in the workshop manuals that denote between the two versions. Here are the specs that I have on file. They might be of help.
