no start/ theft light

no start/ theft light
i have a 2000 3.0 manual tranny, the motor went in the truck months ago. i put a new motor in it but that took me many months to do. now i just finished up putting it all back together and now it wont turn over, when the ignition is on the theft light flashes fast. could there be a reset procedure at all? i had the battery disconnected for months. any lead to the right direction will be greatly appretiated

ok im still in need of some assistance. i put a new battery in it beacuse it was 10 years old surprisingly, and i know how batteries can make funky problems but mine is still here.
i got a code of the led light and it is "blink, pause, blink blink" so i think that means 1:2 but it dont see that code anywhere? i check all the fuses with a multi meter and there good. any thoughts?
