We (at least I do) need a short summary of what you are doing. You are taking a 4x4 c6 equipped truck, and installing everything in a 4x2 frame because your old 4x4 truck had a bad frame?
Do you still have the old frame? If so, you can measure exactly where the trans crossmember holes are in each to see if they might be in slightly different locations? Just a thought. Good luck.

Ok, here is a picture of the bottom of the right frame rail from the 1990 F250 parts truck. On the left is the hole for the E4OD crossmember, on the right are the two close together holes that are for shorter transmissions.
The two closer together holes are what I used. The one to the front was for the c6, and the one about a inch to the rear lined up with the zf. That's when I had to use the upper wings from the donor truck.
The original upper "wings" on mine were asymmetric like they could be used for either location, and before I installed the E4OD, I tried the crossmember in the other set of holes, and by reversing the wings they fit fine that way. here is a picture of my left side frame rail after putting nuts on the upper bolts so they won't rattle.
