Is there any special way to clean out my intake while I have it out, since its not going to get all nasty from the egr anymore?
Soak it in "Purple Power" (the longer the better)...then take it to the carwash and run several dollars worth of power washing through it. Be-careful if you use the engine degreaser. The intake is made of aluminum and some engine degreasers will attack the aluminum.

One more thin, I thought I read something on here that you should not leave the truck without coolant in it over night. I have to drain the coolant to do my oil and egr cooler cooler and if i don't get it done it one day what do I do. Is this a true statement
I've found it in the automotive area of my local Wally World (WalMart). Should be a white gallon sized bottle with a purple & orange label.

Unless your working outside and it's supposed to get well below freezing...I wouldn't worry too much about that. I think where that comment comes from is when you do a good & thorough flush...there's going to be mostly water in your cooling system until you start refilling with true coolant. Thus leaving it overnight where it might freeze would be a concern. Now if you were going to leave the truck in pieces for a week or more...that's a little bit of a different story.
the concern I got from my reading is that you don't want to leave untreated iron surfaces open to air for extended periods. Rust is the reason.
Again, over the time frame of two days...you'll be okay. If your running a coolant filter (cough, would be good if you were) what little rust that would form in that time would more than likely get picked up by the coolant filter. I still say you'll be alright. Unless you think it's going to take you a week plus to get the truck back together.

I think even a week would be OK
The last Moter/trans on a car I pulled was out at least 2 weeks at least that long I was only wrenching on it at nite after work Plus I had atleast a week waiting on a tourque converter to get shipped. It was Fine
And the coolant system was Totaly dry since everything was pulled
OK what a day!! Oil cooler is out, that is a lot of work!! OK so what is the best way to clean the valley the cooler sits in, I have it pretty clean now but is there anything special I should do? And is OK to spray some parts with some parts cleaner to clean them up before I put them back in.
Oh and intake is soaking in purple power as we speak and will over night

Brake cleaner would be my suggestion with a turkey baster to get all that crap out of there. Cleanly-ness is next to Godly-ness in that valley. Get everything out that you can and then some. Watch for debris from your shop rag of choice. That will end up in the IPR if your not careful and it will give you grief.
